Absolutely right Jeff, this has already been solved on trunk and will arrive (along with other bugfixes & minor improvements) in autoptimize 1.9.3.
If you want you can test-drive "1.9.3-pre" by downloading the zipfile from wordpress.org or from github (they should be identical).
