Well as soon as you enter a CDN-hostname in Autoptimize's settings, the JS and CSS are served through that CDN. So W3TC has pull CDN on cloudfront, chances are that will work. Clearing cache is done in W3TC and should in that case also clear the CSS/JS. I'd give it a try, if I were you.
