this is a known issue in that it is described in the FAQ (root cause: page- or request-specific JS (or CSS) which busts the cache) together with an approach of how to avoid this from happening...

Hi superpoincare; You can change the place the CSS in inserted using the API, specifically using the "autoptimize_filter_css_replacetag" filter. There is example code in autoptimize_helper.php_example....
